Rescued some guys from slave pits, killed Ragnar but 3 monks quest won’t clear... have I missed something?

There are three monks. Only two are in the Slave Pits. You still have Matthew in the basement to rescue perhaps.

I have the opposite problem, I found the abbey basement and probably saved a monk there, but I have never seen any slave pits. Where are the slave pits, please?
